I. Jonynas graduated from the Vilnius 23rd Secondary School and the Vilnius Art School. In 1989-1994 he studied television directing at the Lithuanian Academy of Music, and in 1995 he continued his studies at the Academy of Music, where he obtained a Master's degree in drama theatre directing. In 1991 he attended a series of seminars in Warsaw (directed by Krzysztof Zanussi). In 1993, he completed a traineeship at the Amsterdam Film School.
